You put in modified files without replacing the ones in the original hoi-folder, add a special file which designates which parts are overwritten/extended (usually entire folders) and where the name of the mod is written.
Then, when starting up HoI3 with the launcher you can select a mod via the dropbox.
For example, you put a folder called "Fatherland 2" into the mod-folder, which contains your modified files in, say, the sub-folders "common" "history" and "units". Then you need another file (Fatherland 2.mod) which is created with a Notepad or another text editor that says which of the sub-folders should be used to overwrite the vanilla-settings when selecting the mod.
You´ll see when we have done all countries and I send you the first testing-version for playing around
Unfortunately the mod-folder does not work with province files, so these have to be backed up & replaced "old style"
